Glad to see someone finally understands the limitations of files and folders in IDEs. Let me suggest that your next step might be cooperative development as opposed to solo development. Hiveware for SoftwareDevelopment (not yet developed) would let Light Table users develop a single project's functions cooperatively and simultaneously without merge.
