I'd argue that 3 is not necessarily an either-or. It's not that we can only choose to have a file system where things are spread all over the place and hard to find, OR we can have a file system that keeps files with the apps that created them. We could have had both, we still can, it's just that there aren't really any software companies who care. The desktop OSes are fossilized on the inside and getting fat botox injections and plastic surgery to keep them looking young. Even iOS's container implementation is a kludge on top of the same old file system paradigm, we just don't normally get to see it. There's still a /Users folder though. There's still a /Library.

I don't know why a filesystem could not show me both views for when I want one or the other. I like having all of my movie files organized into a single folder. I don't like when I can't find the damn one I'm looking for but I remember I last used it or edited it or transcoded it with HandBrake. Let me choose how I view my stuff: as I organized them, or, if I turn everything 90 degrees, how they were created.
